“DNA database overview and search” is a rapid search system that retrieves records maintained
by the International Nucleotide Sequence Databases (INSD) and displays and organizes the results
by taxonomy (species type), and project type (molecule type). This service is developed and
maintained by the “Integrated Database Project”, funded by the Japanese Ministry of Education,
Culture, Sports, Science and Technology.
The INSD is a collaborative effort by DDBJ, EMBL and GenBank.
The three databases exchange sequence data regularly so that users can access the latest
and unified information from all over the world.
With the development of new sequencing methods, databases have become to maintain large
mounts of data and it has become very time consuming and inefficient to retrieve records
that fulfill one’s needs.
“DNA database overview and search” is a solution to this problem. And this tutorial
will briefly describe how to use it.
The front page displays a list of recently registered research projects and (a part of) their records.
There is also a histogram that shows the number of accepted sequences.
All of the records are categorized by taxonomy (species type) and project type (molecule type).
Clicking the tabs will display the corresponding research projects and their records.
Each number in parentheses shows the number of research projects categorized under
the two dimensions(taxonomy and project type).
For example, clicking “Humans”...
will filter the research projects to those related to homo sapiens.
Notice that the number of research projects inside the parentheses for each project type has changed.
Click “mRNA”.
Now the research projects have been filtered to display those related to homo sapiens and mRNA.
The research projects are listed by the most recent dates of submission.
They can also be listed by the descending number of records.
Notice how the numbers change.
Clicking “more” will show the details (including the records) of the research projects.
One of the notable features of “DNA database overview and search” is that records accepted
under the same research group are organized and bundled as a single research project.
This “research project” unit makes it easier to access and browse relevant records.
For example, there are over 10,000 records that have been accepted under this research project.
If these records were not categorized as a single research project,
it would require time and effort to download all of the records.
But via “DNA database overview and search”, the records can be downloaded in one go,
by clicking the links at“Download”.
Clicking “all” of the “Accession number” will display all of the accession numbers in your browser.
Clicking “all” of the “FASTA data” will display all of the nucleotide sequences in FASTA format in your browser.
Clicking “all” of the “Flat-file format data” will display all of the nucleotide sequences
in Flat File format in your browser.
