Collecting amino acid sequences and building a phylogenetic tree on the aLeaves and MAFFT servers.

aLeaves provides a gateway for molecular phylogenetic analysis and is run by the Genome Resource and Analysis Unit, CDB, RIKEN. It accepts an amino acid sequence and collects its homologs from the databases that cover diverse metazoan organisms. The databases are categorized according to organisms and can be chosen by users on demand. The resulting dataset is transferred to the MAFFT multiple sequence alignment server, provided by CBRC, AIST. This server enables an interactive work flow for phylogenetic analysis (sequence selection, alignment and tree construction). It should be noted that this service supports only the NJ and UPGMA methods, which require low computational costs. For more rigorous tree inference, users are recommended to download the multiple sequence alignment from this service and perform the analyses with more elaborate methods, such as ML, locally or on other services.
